从语法上讲，没有区别。但是从习惯上有。whether .... or not一般用在“....."比较短的句子里，使听/读的人不容易迷惑。尤其是在口语中常见。

但是在很多技术性的法律性的文件中， 有时候所涉及的事物要表达起来很长，一般就用whether or not.......。

语法上没有区别，意思上也没有区别，使用上有点区别，就是当要阐述的东西比较长的时候，一般把whether or not 放在一起，以免让读者连接不清，如果所说的事物比较短，就把whether or not 分开，比如：
I don't know whether he will come or not.
I don't know whether or not you have understood what chomstein explained about the usage of the phrase "whether or not".
